Abstract

In electron tomography, three-dimensional structure of an object is determined from a set of transmission electron microscope images, which are projections analogous to X-ray images. Unfortunately, the imaging geometry is often unknown. The objective of this thesis is to study a novel statistical method to recover the unknown imaging geometry, that is, align the projection images. As a survey, the thesis first reviews commonly used alignment methods. Altogether, concepts of cross-correlation, alignment with and without fiducially markers, random conical tilt, angular reconstitution and projection matching, are explained. Using Bayesian inversion theory, the aligning problem is then posed as finding the maximum a posteriori estimates under assumed projection model and selected prior distributions. In the approach, volume data is interpolated by a Gaussian kernel and the posterior is maximized with the non-linear conjugate gradient method. In addition, Tikhonov regularized reconstructions, which are needed to obtain posterior probabilities are solved with a linear conjugate gradient method. To decrease computational cost, polynomial line search and secant predictor are utilized. The method is used to align a real tomographic tilt series and three synthetic data sets, one of which is multi-axial. In these experiments, the projection tilt angles are seen as the most difficult parameters to optimize. Furthermore, the algorithm is occasionally found to produce incorrect alignments. However, the multi-axial test shows promising results, as the method successfully discovers all the unknown parameters, including the tilt angles.

Elektronitomografiassa kappaleen, esimerkiksi kromosomin, sisäinen kolmiulotteinen rakenne selvitetään elektronimikroskoopilla otetun läpivalaisukuvasarjan avulla. Kuvantamisen luonteesta johtuen tomografiakuvat, jotka vastaavat ominaisuuksiltaan tavallisia röntgenkuvia, kohdistetaan vasta kuvauksen jälkeen. Tällöin kappaleen paikka, koko ja rotaatio määritetään kuvakohtaisesti. Tässä työssä selvitetään alalta jo löytyviä kohdistusmenetelmiä ja tutkitaan uuden tilastollisen lähestymistavan soveltuvuutta kohdistusongelmaan. Uudessa lähestymistavassa kohdistaminen esitetään bayesilaisittain suurimman posterioritodennak6isyyden estimointiongelmana, kun projektiomallina on kohtisuora projektio ja kuvien kohina oletetaan normaalijakautuneeksi. Menettelyssä kappaleen tiheysinformaatio interpoloidaan gaussisella ytimellä ja posterioritodennäköisyys maksimoidaan epälineaarisella konjugaattigradienttimenetelmällä. Algoritmin sisäiset singulaariset yhtälöryhmät ratkaistaan lineaarisella konjugaattigradientti-menetelmällä Tihonovin regularisointia käyttäen. Laskennallista työmäärää vähennetään kolmannen asteen polynomisella viivahaulla ja sekantti-ennustimella. Menetelmää koestetaan kohdistamalla kolme keinotekoista pyöräytyskuvasarjaa, joista yhdessä testikappale on pyöräytetty kolmen eri akselin ympäri. Kokeissa pyöräytyskulmat osoittautuvat vaikeimmin optimoituviksi, ja ainoastaan kolmen akselin kuvasarjan kohdistus onnistuu erinomaisesti. Menetelmää käytetään myös oikeisiin kromosomikuviin, joiden kohdistus onnistuu silmämääräisesti hyvin.
